'At the end of' locates a moment at the final point of something specific; 'in the end' is a connector meaning 'finally'.

"At the end" points to the last moment of something concrete and named. It almost always needs "of" after it: "at the end of the meeting", "at the end of the day".

"At the end of the day" is a famous business cliché that began as a figure of speech for "in the end" and became so overused that people often joke about it. Even so, it remains common in everyday workplace talk. Notice that "at the end of" always needs "of" and a specific point, while "in the end" stands alone.
